The solution is to put the guest OS into fullscreen mode on your primary monitor and then hit ctrl-home to bring up a menu. From this menu choose View->Virtual Screen 1->Use Host Screen 2

Since upgrading to VirtualBox 3.2.x (Ubuntu host, XP guest) my guest OS always goes to the primary monitor even when I hit ctrl-F when the windowed guest is on the secondary screen.
